You should try merging the Toolbox and the canvas windows together in a single window as sometimes it becomes difficult to select the tools and confusing while working.

This change would probably be a major one that's not easily done.
How about instead, the Toolbox gets a setting to be "Always on top", so it can't be hidden under a canvas window? Or what exactly is the source of your confusion?
