We haven't been able to reproduce the issue yet, so it's guesswork. I have rewritten the code that invokes external commands a bit. Output and error streams are now read separately in their own threads. I'm not sure this will fix the issue, but we can try. PRs will follow. EDIT: done in daisy/pipeline-modules@2e18831
