Hi,
I've been viewing the results of some RUM mapping in IGV and found some strange cases where introns are labeled as both novel (green) and known (blue). Looking at the junctions high quality file I can identify introns with repeated coordinates that have different scores and are coloured differently:
chr11 75300643 75301176 431 431 + 75300643 75301176 16,78,139 2 50,50 0,483
chr11 75300643 75301176 726 726 + 75300643 75301176 0,205,102 2 50,50 0,483
I've also attached a screenshot of this displayed in IGV.
Does anybody know why this is happening? I can't find anything about this in the documentation.
Regards
Ryan
