Is there a genetic map that the consortium used for haplotype phasing? From my understanding of SHAPEIT2 which the 2020 paper says they use, the program requires a genetic map. And, if so, is there a way to download that genetic map?
If there is not, it may be possible to construct a genetic map from the IBDseq calls with https://github.com/YingZhou001/IBDrecomb, which I am not sure if there is someway to download the IBD calls (which should be not too large of a file with 1000+ samples).
