The main issue is pretty simple to describe: to exit fullscreen on iPadOS you can either tap the close button in the top left corner, or swipe down. In scroll mode, you obviously swipe up and down to progress through the resource in the publication, so scrolling up effectively exits fullscreen.
There’s worse though, since changing settings will exit fullscreen as well, which may be a side effect or some kind of security restriction. In any case, it completely messes up layout after that, and breaks scrollabilility – don’t have access to debug tools right now but an educated guess would be a dispatching error of some sort.

This has been temporarily disabled on iOS-ish platforms. Note that there’s some nuance here as fullscreen should behave differently if the app is installed as a PWA on home-screen.
