What's Changed

• Config files were updated.
• Several Rmds were added based on keys in pipeline.yaml.
• Each first level key will now generate a separate markdown file for use on the readthedocs server.
• The folder structure was updated.
• Template configs and files were added.
• Additional functionality was includ-ed in the main runMe.sh script.
